We also installed a Cloud Management Gateway, re-worked our Boundary Groups to handle VPN better, added a second Management Point and generally made a butt-load of changes to our environment to help our remote clients have access to content more easily.

Sounds like you need to reconfigure it to use HTTPS. We've resolved this, apparently it was becuase we needed to use /mp: https://SCCMServer.FQDN for an install parameter. The CRL is not reachable from internet so I disabled CRL check on the site and during setup. Does it matter if I disabled CRL checking on site after everything was setup I can't exactly remember when I changed the setting.I think the issue is with client to MP communication.
